There has been discussion among various Linux distros.  The 
result is Filesystem Hierarchy Standard (FHS).  Check its page 
for /usr.

I don't know what kind of system (linux distro) and GUI (window 
managers) you are using.  If you install X from source, the 
XF86Config sits in /usr/X11R6/lib/X11, a good reason your GUI 
failed to work.  Also, /usr/local is where users often installs 
programmes, so it should be seperated.
