The Deb kernel, (at least kernel_sources) seem to have, in the tcp/ip section Explicit Congestion Notification turned on by default (at least in the 2.6 kernel). This can cause various problems (as warned about in the help for that option). Now, whether this has ~anything~ to do with your problem or not, I have no idea. It's just that whenever I hear, (or read, I suppose) "I use Debian, upgraded my kernel and now I have network problems," I always look at that first. In many cases, it has turned out to be the issue.
