What is in the header of the "links.pl" file (it should be something like "#! /usr/bin/perl"; I don't know what PATH gets handed to httpd or what it uses, but it often will not include places like /usr/local/bin for security reasons, and should definitely not include ., so it needs to be a full path)? That "(2)" looks strange; shouldn't it be the name of an executable, like your Perl binary? I don't see why this would clobber shtml, though.
