I have never even used mkisofs, but if I read the context correctly, it
takes an existing, contiguious filesystem and creates an image of it in
an iso9660-dialect filesystem?

If so, and if you have scadoodles of disk space lying around, why not
cp -R the things you need in to a single ext2 (or whatever) directory, and
then run mkisofs on that?  You might be able to handle the links problem
by running the fs structures through tar (or cpio?) on the way to the ext2
directory, with an option to resolve soft links instead of preserving
them -- don't know whether this will work on directories though.

It does sound like you'll not be able to avoid some fiddly bits, but this
should save some fingerwork?
