At the risk of sounding silly: could you try using the same fonts in MS Word and seeing if there is any difference---or perhaps you managed to think that you used the fonts without actually using them! (I.e, maru and gothic were again the default fonts... Wadalab). The reason I mention this is that unless you use xelatex you have some work to do before latex can understand the IPA fonts (or so I believe).
