With 8.04 I could use the exact same xmodmap mappings for both NetBSD (still back on XFree86 in those days) and Ubuntu. With 8.10 things started changing, and the xmodmap files I used for NetBSD and Ubuntu 8.04 started being incompatible in various ways. In particular, seemingly standard keys such as the Japaense keyboard backslash/underscore (just to the left of the right shift key) and yen/vbar (just to the left of backspace) changed keycodes. What with your problems, I'm suspecting something is going pretty wrong here. I find it unlikely that the keyboard's (or several keybaords', actually) scan codes are changing, so it might be an X11 thing, or hacks to deal with changes in the keyboard drivers Ubuntu is using, or who knows what.
