The key is to make sure the disk you are booting lilo from is less than 4Gb - or at least that is what is working for me. I have also used System Commander, but have gone back to lilo for a couple of reasons: 1) System Commander is expensive. Why pay for something if linux does it for free. 2) Lilo can work in the background or from a remote machine, making it easier to use for sysadmin work. Also, with system commander you still have to use NTLDR and lilo, making a total of 3 boot managers to do double-booting. With lilo, you only have to use lilo and NTLDR.
