Strange: Everything works fine on my 13.05, including ibus, and Japanese
input. Even in X apps, with the --xim option. I use Gnome classic.
I dont understand your issue with ibus-anthy. I installed, for Japanese:

ibus
ibus-anthy
ibus-el (for Emacs)
ibus-qt4
language-selector-gnome

Then I did setup ibus & ibus-anthy in system preferences, that's all. Nothing

to do on applications side.

PS. If it could help, below is the list of all ibus packages I have. I can input Japanese and Chinese, in all X/GTK/Qt applications. It even works in Wine apps, with no special setup on Wine side. I only installed a few of packages, most of them being automagically loaded via dependancies.
